you should first evaluate whether you need a geo-referenced system.
Generic models usually do no need this (e.g. like for the german
TA Luft, Technical Guidance Air).

If you need a geo-referenced approach, GRASS might be a good
idea. There it is possible to implement simulation modules - 
and IIRC some soil models are even available.
