AFAIK there is no tool that does what you want out of the box.
There is OpenMap, a voluminous set of GIS functionality written
in Java. Shapefile I/O is included, so if you feel able, you can
pick the sources and adopt them for your purpose.
If you just need the join-job to be done for shapefile files,
there is no real need for a Java solution. You can use/modify other
tools for it.
