I don't know in detail how qgis and jump handle customization. But I
know that thuban has been designed to easily build custom application.
The possibilites range from more or less simple add-ons (Have a look to
the Extensions-directory to see some examples) to very complex
applications (see GREAT-ER as an example).

For a start see the chapter "Extensions" in the user manual [2].
If you have questions you can ask on the thuban-devel-list [3].
